Does anyone know what criteria the child maintenance service use to determine if you live with your girlfriend? I stay at my flat when my boys stay with me but I spend a lot of nights at my girlfriends with her and her daughter.

If you or your new partner get Child Benefit for the Child yes.
Its only your income what is considered, not any Tax Credits, wages or benefits your new partner gets.
Also, regarding your other thread, the normal contact starting point is Friday till Sunday every 2 weeks, where it suits the non resident parents avalialbity, and up to half school holidays. (6.5 weeks a year that is). A 4 week plan instead would be a week at Easter and Christmas, with 2 weeks (plus a weekend) in the summer.
That would also put you in the 53-104 nights bracket for child support, on an income of £12,000-15,000 saving you about £500 a year, before the reduction for you having another child in the house.

But if I was staying with my new girlfriend 4 nights a week would the CMS accept that as living with her and her daughter?

No. You both would need to live at the same address, and if either of you was entiteld to benefits, you must be claiming as a couple. Part of the checks will be what address is the Child Benefit registered at, and if that was changed to yours, and Tax Credits and/or Housing Benefit was in payment at her address, they would stop it.
Also, under The Social Housing Fraud Act of 2013, if either of you was living in Social Housing, it is now a crime not to report changes, for example if it is no longer your Primary Residance, or if anyone moves in or out.
http://www.entitledto.co.uk would work out what you could get as a couple living in one house. Only your income part of it would be used for Child Support.
